The circle of 12 golden stars was officially adopted as its symbole at first
by the CoE as far back as 1955. The EU (or then EC) occupied the same
symbole 31 years later, in 1986 (by the way, the same is true with respect
to the - inofficial - anthem of the CoE, Beethoven's song of joy).
I agree with Boris Tsilevich that the situation is quite misleading and
regard it a bit of expression of the somehow "Euro-imperialistic" attitude
of the EU (if not simply a lack of creativity of the EU bureaucracy). Both
organizations have a different task and follow an extremely different logic.
Take as an example not at least the minority issue: The CoE is of
outstanding importance with respect to minority rights standard setting and
protection; the EU doesn't mention the word "minority" a single time in any
of its basic treaties and any of its legislative acts, it is a none-issue
for the EU. The CoE is a body for controlling how states behave towards
their citizens and residents; the EU is executing state power on its
citizens. Both organizations track a completely different agenda of
Europeanization. Giving them the same symbole is confusing and might be one
of the reasons why most people would not be able to make a distinction
between both indeed very different IGOs.
